But the court acquitted Jhoni Hendrawan of involvement in the 2002 attacks in Indonesia's island of Bali.
Twelve people were killed in the August 2003 bombing of Jakarta's Marriott Hotel. The 2002 bombings of nightclubs in Bali killed 202 people, mostly foreign tourists.
The court said Hendrawan could not be prosecuted over the Bali bombings because of a ruling last month by Indonesia's Constitutional Court that barred the retroactive application of the antiterror law under which he was charged.
Prosecutors said Hendrawan, also known as Idris, was a member of the Jemaah Islamiyah regional terror group accused of links to Al-Qaeda. He has admitted taking part in both attacks, which he said were aimed at the United States and "its henchmen who oppress Islam".
